Drive the SRV under the ship until the “board” button lights up, then right panel->inventory->transfer->confirm. No need to board/unboard. It confused the hell out of me until I said “i wonder if it’s now like transferring cargo to fleet carriers?”.

No matter what I did with moving the SRV around I couldn't get the board ship option. Checked the manual. As usual it was no help. So I dismissed the ship.
